1360 X 768 Windowed Mode
My desktop resolution and monitor resolution is 1360 X 768. I can play fullscreen at this resolution fine. When I set the game to windowed mode at that resoultion, it says it is 1360 X 768 but actually the resolution is only 1280 X 720.

I've had this issue and this may or maynot help you fully, but should help in some ways.

I wrote that because of all the issues Xsyon has with windows and graphical errors with the mouse being off when you are on different resolutions

This is actually as designed. When in windowed mode it scales the window to the next highest resolution in order to accommodate the border.

This happens in other games as well. I just double checked with Warcraft and the behavior is similar. Setting the windowed resolution to 1920x1080, I end up with an actual resolution of 1794x1006.

I could improve the behavior but I really would like to set up border less windows as an option.

Anyways, I'll move this to Suggestions as technically it's not a bug.
